Current ly, there is a resurgence of interest in Clostridium acetobutylicum, the biocatalyst of the historical Weizmann process, to produce n-butanol for use both as a bulk chemical and as a renewablc alternative transportation fuel. This thesis describes a method of homologous recombination by replicative plasmid to delete or introduce genes in C. acetobutylicum . This method was successfull y used to delete genes, includin g CACJ502, CAC3535, CAC2879 (upp), to generate C. acetobutylicum. These strains are readily transformable without any previous plasmid methylation and can serve as hosts for a "marker-less" genetic exchange system. A mutant C. acetobutylicum (C. acetobuty licum CAB 1060) was successfully genera ted. This final mutant produces mainly bu tanol, with ethanol and traces of acetate at a molar rati o of 7:1 :1 . This CAB 1060 strain was subjected to a new continuous fermentation process using i) in situ extraction of alcohols by distillation under low pressure and ii) high cell density cultures to increase the titer, yield and productivity of n-butanol production to levels that have never been previously aƧhieved in any organism . A second homologous recombination method using non-replicative plasmid for marker less gene modification is also described in this thesis. This method allows the simultaneou s inactivation of two genes. lt has been successfully used to construct a mutant unable to produce hydrogen and useful, as a platform strain, for further engineering of C. acetobutylicum to continuously produce bulk chemicals and fuels.

Clostridium cellulovorans is a strictly anaerobic, cellulolytic bacterium among the most interesting candidates for CBP of lignocellulosic biomass. Recently, a bifunctional aldehyde/alcohol dehydrogenase gene adhE2 from Clostridium acetobutylicum has been overexpressed in C. cellulovorans for n-butanol production from cellulose. However, this recombinant strain produced n-butanol from microcrystalline cellulose at a low titer and yield insufficient for industrial application. In addition, there are two type II restriction modification (RM) systems in C. cellulovorans and currently available plasmids would be digested by C. cellulovorans cell extract even after in vivo methylation, making it difficult to transfer and express genes in C. cellulovorans for further metabolic engineering. Therefore, efficient transformation for developing better recombinant C. cellulovorans for butanol production is urgently required.

Next, the improved model was used to analyze fermentation data from several strains of C. acetobutylicum ATCC 824. Metabolic flux analysis revealed previously obscured roles for the acid formation pathways. The acetate formation pathway supported significant fluxes throughout the stationary phase while the butyrate formation pathway was found to uptake butyrate. Metabolic flux analysis of a butyrate kinase knockout strain revealed that the enhanced solvent production characteristic was due to early induction of butanol formation as opposed to substantially higher butanol formation fluxes. Analysis also revealed enhanced uptake of acetate and substantially reduced butyrate formation and uptake.
