Ruminant production systems exist at the nexus of vital issues confronting society, including emerging antibiotic resistance, global warming, and feeding a growing population. The rumen is host to a complex microbial community that drives degradation and fermentation processes that yield metabolic energy for the host. The rumen microbiome is estimated to provide ~70% of a ruminant's caloric needs. Rumen microbes are therefore vital to ruminant health and productivity, and in turn, are central to the sustainability of ruminant agriculture. However, our knowledge of the dynamics, ecological drivers, and genomic diversity of the rumen microbiome is limited. Through multiple investigations, we attempt to increase our fundamental understanding of rumen microbial ecology. As a result, we demonstrate: (a) rumen bacterial communities can be acclimated to high concentrate diets faster than traditional adaptation programs, (b) total digestible nutrients is the primary ecological driver of rumen bacterial and viral populations, (c) viral-encoded auxiliary metabolism genes modulate rumen carbon metabolism, and (d) the reconstruction of 2,150 microbial genomes improves the genomic representation for rumen microbial taxa. Further, mining recovered metagenome-assembled genomes suggests rumen microbes encode diverse biosynthetic gene clusters and are a rich source of natural products for manipulating rumen fermentation. We anticipate improved genomic characterization of rumen microbes integrated with foundational knowledge on the dynamics and drivers of the ecosystem can lead to the development of more mechanistic understandings of the rumen microbiome.

The Preface to the first edition of this book explained the reasons for the publication of a comprehensive text on the rumen and rumen microbes in 1988. The microbes of the ruminant's forestomach and those in related organs in other animals and birds provide the means by which herbivorous animals can digest and obtain nutriment from vegetation. In turn, humans have relied, and still do rely, on herbivores for much of their food, clothing and motive power. Herbivores also form the food of carnivorous animals and birds in the wild. The importance of the rumen microorganisms is thus apparent. But, while a knowledge of rumen organisms is not strictly neces sary for the normal, practical feeding of farm animals, in recent years there has been much more emphasis on increasing the productivity of domesti cated animals and in rearing farm animals on unusual feedstuffs. Here, a knowledge of the reactions of the rumen flora, and the limits to these reactions, can be invaluable. In addition, anaerobic rumen-type microor ganisms are found in the intestines of omnivores, including humans, and can be implicated in diseases of humans and animals. They are also found in soils and natural waters, where they playa part in causing pollution and also in reducing it, while the same organisms confined in artificial systems are essential for the purification of sewage and other polluting and toxic wastes.

The rumen is home to a diverse population of microorganisms encompassing all three domains of life: Bacteria, Archaea, and Eukarya. Viruses have also been documented to be present in large numbers; however, little is currently known about their role in the dynamics of the rumen ecosystem. This research aimed to use a comparative genomics approach in order to assess the potential evolutionary mechanisms at work in the rumen environment. We proposed to do this by first assessing the diversity and potential for horizontal gene transfer (HGT) of multiple strains of the cellulolytic rumen bacterium, Ruminococcus flavefaciens, and then by conducting a survey of rumen viral metagenome (virome) and subsequent comparison of the virome and microbiome sequences to ascertain if there was genetic information shared between these populations. We hypothesize that the bacteriophages play an integral role in the community dynamics of the rumen, as well as driving the evolution of the rumen microbiome through HGT. In our analysis of the Ruminococcus flavefaciens genomes, there were several mobile elements and clustered regularly interspaced short palindromic repeat (CRISPR) sequences detected, both of which indicate interactions with bacteriophages. The rumen virome sequences revealed a great deal of diversity in the viral populations. Additionally, the microbial and viral populations appeared to be closely associated; the dominant viral types were those that infect the dominant microbial phyla. The correlation between the distribution of taxa in the microbiome and virome sequences as well as the presence of CRISPR loci in the R. flavefaciens genomes, suggested that there is a 0́−kill-the-winner0́+ community dynamic between the viral and microbial populations in the rumen. Additionally, upon comparison of the rumen microbiome and rumen virome sequences, we found that there are many sequence similarities between these populations indicating a potential for phage-mediated HGT. These results suggest that the phages represent a gene pool in the rumen that could potentially contain genes that are important for adaptation and survival in the rumen environment, as well as serving as a molecular 0́8fingerprint0́9 of the rumen ecosystem.

The rumen is an integrated dynamic microbial ecosystem composed of enormous populations of bacteria, protozoa, fungi, archaea, and bacteriophages. These microbes ferment feed organic matter consumed by ruminants to produce beneficial products such as microbial biomass and short-chain fatty acids, which form the major metabolic fuels for ruminants. The fermentation process also involves inefficient end product formation for both host animals and the environment, such as ammonia, methane, and carbon dioxide production. In typical conditions of ruminal fermentation, microbiota does not produce an optimal mixture of enzymes to maximize plant cell wall degradation or synthesize maximum microbial protein. Well-functioning rumen can be achieved through microbial manipulation by alteration of rumen microbiome composition to enhance specific beneficial fermentation pathways while minimizing or altering inefficient fermentation pathways. Therefore, manipulating ruminal fermentation is useful to improve feed conversion efficiency, animal productivity, and product quality. Understanding rumen microbial diversity and dynamics is crucial to maximize animal production efficiency and mitigate the emission of greenhouse gases from ruminants. This chapter discusses genetic and nongenetic rumen manipulation methods to achieve better rumen microbial fermentation including improvement of fibrolytic activity, inhibition of methanogenesis, prevention of acidosis, and balancing rumen ammonia concentration for optimal microbial protein synthesis.
