In order to improve the Quality of Service in wireless networks it is crucial to design and optimize the communication algorithms based on the underlying Physical and Link Layers. In this thesis we show that if instead of the link abstraction used in traditional wireless net- working we rely on the much broader definition of a link, used in the context of cooperative communication, we can improve the performance of relay transmission systems operating over the wireless medium. From a networking perspective there are a whole host of layering and cross-layer design issues that enable one to propose optimal cooperative algorithms for wireless communication. Most of the research in this area has been concentrated on the physical layer issues. In this thesis, we consider the interaction of the physical layer cooperative link with the higher layers, in particular the Medium Access Control Layer, and show that by appropriate protocol design we can improve the performance of wireless networks by using cooperation. Enabling cooperation among nodes in an optimal manner can lead to significant increase in the throughput for multi-hop wireless networks. We study and design cooperative protocols that lead to this throughput increase and quantify the appropriate level of cooperation among the users which leads to improving QoS.

HARQ has become an important research field in the wireless digital communications area during the last years. In this thesis, we improve the HARQ mechanisms in terms of throughput and/or latency which are the bottleneck of next generation wireless communication systems. More precisely, we improve the time-slotted HARQ systems by mimicking NOMA, which means using superposed packets in a single-user context. In the first part of the thesis, we propose HARQ protocols using the help of a relay to improve the transmission rate and reliability. An enhanced HARQ protocol adapted to delayed feedback is proposed in the second part. In this new multi-layer HARQ protocol, additional redundant packets are sent preemptively before receiving the acknowledgement, and in superposition to other HARQ processes.

In this dissertation, we study cross-layer design for cooperative wireless data communication networks. Based on the characteristics of cooperative wireless communications, and the requirement of Quality of Service (QoS) provisioning for data networks, we consider cross-layer system design for cooperative wireless networking. Three major design issues which cover cooperative link establishment, information security of cooperative communications, and cross-layer cooperative transmission scheduling, are investigated. Specifically, we follow the communication procedure in cooperative wireless systems and investigate several cross-layer design problems. Considering the queueing behavior of data buffers at the candidate relays, we study relay selection from a queue-aware perspective which takes into account the queueing systems at both the source and the potential relays. With the cooperative link established, we then study the secret key establishment problem by cross-layer cooperative discussion. Then cross-layer transmission scheduling is investigated from two perspectives. We first look at cross-layer adaptive modulation and coding (AMC), which takes both the channel condition and traffic intensity into consideration in the scheduling design. A more general queue-aware scheduler state selection mechanism based on buffer queue occupancy is studied, and optimization by nonlinear integer programming is presented.
