"Liquid crystals are self-organized viscoelastic materials with long range partial orientational order. Imperfection in this order gives rise to point, line, and wall defects whose dynamics and geometry reflects their anisotropic elasticity and viscosity. For line defects confinement acts as an external field that affects defect dynamics and geometric line curvature. The present thesis uses the renormalization of line defect dynamics and geometry due to confinement to extract viscoelastic properties, thus avoiding complex rheological measurement. The chosen geometries are cylindrical and conical capillaries, where the latter displays confinement gradients common in biological liquid crystal self-assembly. The work starts with the classical theory of liquid crystal elasticity which in 1dimension is shown for the first time to map into the Euler elastica model for elastic strings with tension and bending stiffness. The tension and bending coefficients in the liquid crystal elastic are derived in terms of elastic moduli of the bulk phase.Using thermal quenches, textural transformations involving disclination lines are found and described using geometric-elastica models. The different stages in the transformations have unique features such as branching, loop collisions, loop growth, that are compared for cylindrical capillaries to actual experiments from our team experimental collaborators. The extracted viscoelastic data are shown to be in good agreement with available viscoelastic data. The theory and modelling was extended to conical capillaries and new predictions due to confinement-driven gradients are analyzed. The developed theory and simulations provides an efficient new methodology to use defect physics for quantitative predict viscoelastic properties in anisotropic soft matter." --

Recent research shows that liquid crystals can be used to report the presence of different types of substances through optical amplication of ligand-receptor binding. In this work, simulations based on a coarse-grained method have been performed to study a class of liquid-crystal-based sensors. A tensor order parameter was used to model the liquid crystalline system and the Beris-Edwards formulation was employed to obtain the time evolution of a liquid crystal medium containing particles. The simulation cases are built using three-dimensional unstructured meshes and the simulation geometries studied include simple models involving spheres as well as detailed modeling for a protein. The dynamics of a liquid crystal medium confined between two solid walls has been studied in the presence of spherical particles and a representative biological acromolecule. Comparisons of steady state and transient solutions from the present study with corresponding results from molecular dynamics based simulations in the literature yield good agreements.
