The mathematical model presented in this book, based on partial differential equations (PDEs) describing attractant-repellent chemotaxis, is offered for a quantitative analysis of neurodegenerative disease (ND), e.g., Alzheimer's disease (AD). The model is a representation of basic phenomena (mechanisms) for diffusive transport and biochemical kinetics that provides the spatiotemporal distribution of components which could explain the evolution of ND, and is offered with the intended purpose of providing a small step toward the understanding, and possible treatment of ND.The format and emphasis of the presentation is based on the following elements:In other words, a methodology for numerical PDE modeling is presented that is flexible, open ended and readily implemented on modest computers. If the reader is interested in an alternate model, it might possibly be implemented by: (1) modifying and/or extending the current model (for example, by adding terms to the PDEs or adding additional PDEs), or (2) using the reported routines as a prototype for the model of interest.These suggestions illustrate an important feature of computer-based modeling, that is, the readily available procedure of numerically experimenting with a model. The current model is offered as only a first step toward the resolution of this urgent medical problem.

The aggregation of amyloid-beta by self-assembly into oligomers or amyloids is a central event in Alzheimer’s disease. In this dissertation, I propose a mathematical model as a set of coupled kinetic equations that governs the self-assembly of amyloid-beta filaments in the presence of transition-metal ions. Metal ions have been hypothesized as an important factor in the pathogenesis of AD. There is a considerable literature supporting the impact of metal ions such as copper (Cu), zinc (Zn) and iron (Fe) in many critical aspects of AD and other neurodegenerative diseases. Our study includes Cu and Zn as main transition-metal ions, where their coordination to amyloid-beta regulates the aggregation process in vivo. Metal ions mostly affect the nucleation phase and change both the structure and the charge of amyloid-beta. Our model describes the general features of the kinetics of fragmenting filamentous structures. The numerical simulations reveal a four timescale dynamics related to three important events, which are the formation of the amyloid-metal, the homogeneous aggregation of the filaments and the non-homogeneous aggregation of the protein-metal. The method of singular perturbation is used to discern between these timescales. These results are studied in the framework of slow-fast systems. We also compare the metal with the non-metal dynamics and apply optimization theory for realistic values of reaction rates. Simulations shows that in certain cases the presence of metal accelerates the aggregation of filaments in a drastic way.

L'objet de cette thèse est l'étude de différents modèles mathématiques décrivant le vieillissement du cerveau et l'évolution de la maladie d'Alzheimer. Je porte un regard critique sur les différents modèles publiés et j'en développe un nouveau qui corrige les lacunes des modèles existant. Il n'existe pour l'instant aucun traitement efficace pour les patients atteints de la maladie d'Alzheimer. De plus, étant donné le vieillissement de la population et la perte d'autonomie des personnes atteintes, les coûts humains et sociaux de cette maladie sont dramatiques et ne cessent d'augmenter. Les causes et les mécanismes biologiques impliqués dans le développement de cette maladie sont nombreux et semblent interagir de manière non linéaire. Les recherches se concentrant sur une cause ou un facteur unique n'ont pas donné les résultats escomptés. Pour ces raisons, les modèles mathématiques peuvent nous aider à comprendre l'impact des différents facteurs impliqués et de tester in silico l'impact de différentes stratégies thérapeutiques. Dans un premier temps, j'ai effectué une revue systématique des différents articles publiés contenant des modèles mathématiques décrivant le développement de la maladie d'Alzheimer, ce qui constitue le chapitre 1 de cette thèse. Les modèles utilisent pour la plupart des systèmes d'équations différentielles ordinaires(EDOs) et/ou des systèmes d'équations aux dérivées partielles (EDPs). Dans le chapitre 2, je présente les outils mathématiques nécessaires pour résoudre ces modèles. Il existe de nombreuses recettes numériques pour résoudre des systèmes d'EDOs ou d'EDPs. Étant donné les différentes échelles de temps impliquées dans la développement de la maladie d'Azheimer, le système résultant d'ÉDOs peut être délicat à résoudre numériquement. Je discute des méthodes adaptées à la résolution de notre problème. Au chapitre 3, je donne une introduction à l'analyse de sensibilité. L'analyse de sensibilité est importante pour plusieurs raisons que ce soit pour quantifier l'incertitude ou pour l'identification de paramètres critiques. Du point de de vue mathématique, il existe plusieurs outils pour calculer les sensibilités et le choix de la méthode dépend du contexte. Dans ce chapitre, je discute de l'importance d'effectuer des analyses de sensibilité et je présente les méthodes les plus appropriées pour notre cas. Au chapitre 4, je présente en détail le modèle développé par Hao et Friedman. Ce modèle comporte un système de 18 EDOs. Je discute des forces et des faiblesses de ce modèle et en particulier des facteurs qui rendent les résultats impossibles à reproduire. Je développe finalement une version améliorée de ce modèle avec une description plus réaliste des différents facteurs impliqués dans le développement de la maladie d'Alzheimer.
